So if you let him escape you'll get the extra 11225 XP for letting him escape, and you MIGHT get more if for some reason he gives less experience killing him at the docks, but i never did so not sure exactly how much he gives if you don't let him escape on his ship.
As you see, its not a whole lot difference, and that little bit isn't going to push you to another level late in the game. So if he escapes, great if not, not a huge deal experience wise.
