They generally don't disappear. But the actual quest in your log will close if there's nothing else to do on it.

There's one or two quests that don't close but leaf nowhere but, for the most part, you just need to keep track of what you're doing and how the quests close out. That's what kind of game it is. Good luck and have fun!
They never disappear. Their job is to give you an idea of where key points of interest are/were for characters you know about.

Larian are very opposed to hand holding and Skkyrim style map markers. The ones that appear in DOS2 (a few more on the whole than appear in DOS1) are there as a bit of a compromise: they appear when somebody tells you about an important location or character. They are there to remind the player that somebody once told them there is somebody or something important at that location and give basic nav directions on which direction to go to get there. They therefopre give a certain encouragement to visit places roughly in line with the narrative and enemy strength levels.

They are indicative that one or more quests will be progressed or resolved at the location but they are not in themselves tied in to those resolutions. That's why they don't disappear when you complete thosee quests. They are simply pins in map representing something someone once told you about, nothing more..
