As a rule, I'd think it'd be common sense not to kill anyone before figuring out the first steps in yours and your companions quest. After those first steps, you should have indicators on where and who to talk to next for each, and then be able to become genocidal at your leisure.
That being said, I'm thinking of trying to post some kind of guide that lists each companion and the npcs or battles they need to be in the party for. It would probably help quite a bit since there is at least some conversations you would miss without the right party configuration.
My wife's playing as Sebille and she had no trouble recruiting Ifan btw. If you multiplay with a Sebille, there is extra dialogue options between her and Ifan after you talk to the guy on the bridge.
If you've missed Borris for any reason, I would think you could try to talk to the NPC on the bridge outside the fort. Ifan and Sebille both need to talk to him. And if you bring a certain furry critter that way with the Red Prince, you will also see another scene.

Killing Borris before advancing the quest is very easy.
1. You are forced to fight him as part of the Dallis fight if going for that in act 1. Still no note dropped on that one despite being on the correct part of the quest.
2. You are forced to fight all magisters if your collar is removed.
3. Not really a reason, but he is a magister. Killing them is part of the story. He may be in a relatively isolated location compared to the other main magister force, but when you start killing some of them, may as well finish the job.
Probably doesn't apply directly to your situation, but I couldn't proceed with Ifan's quest either. I was on the step to talk with Zaleskar, but the dialogue wouldn't start.
It annoyed me so back I was trying everything to get it to work. I was playing coop split screen with my friend and his controller idled so it swapped back to single player. Accidentally I noticed it suddenly worked and wa due to any of the old saves I was testing out.
If I have a problem with my a quest flagging to the next step, I'll keep this in mind.
