Ah, I see. The battle took an hour and you don't want to do it again. In some fairness, I can't think of any battle that should take an hour to complete. Try saving and loading and if that doesn't fix it you're SOL.
It did took me an hour to figure out how to make the npc survive the void blob thingy near the mine, my setup is not good at keeping him alive, the only thing I can do is Teleport him to a corner and conjure something to block the path so he doesn't run like an idiot into the flames...
The last enemy was alive so I saved, probably that killed the AI, its baffling that there isn't a system in the game to fix that
I will not do that again, I prefer go play something else... For how of a amazing game it is, that is a turn off

Save often is your best defense. Could also just reload to a prior save and go do something else. It sounds like you could be under-leveled, or as you say your loadout just might not be great for that fight in particular.
Could take the time to respec to a more favorable loadout for that fight at the ship. Dome of protection works great at that fight to keep yourself alive, assuming you have it on a custom character. This, of course, assumes you've been making money with lucky charm/haggle since Fort Joy. You should be filthy rich by the time you're doing that fight, so I'll be generous and assume you can afford some skill books and know what the craftable skills are.
If you get over it and soldier on, there are much harder fights later on just so you're aware.
