White Magister's Jonathan's fate
Possible spoilers.

In my first playthrough, I found White Magister Jonathan's hurt and knocked down in some small building, Gareth standing near him with his weapon ready. He told me he didn't go meet his parents because of his encounter with the white magister, his old friend, then I persuaded him to spare Jonathan's life.

However, in my second playthrough (I wanted to start a new one), I didn't go to the place where I'd find Gareth and Jonathan. Instead, I happened to go to Gareth's parents' home first, where I found him mourning for their deaths. Then, I was went forward, I found White Magister Jonathan interrogating a boy.

I do not understand. It seems there are two possible outcomes depending on where I go first, otherwise I wouldn't have found Jonathan in the Blackpits.

Can someone explain that for me?

I believe it works like this: kill Jonathan (Gareth can't quite do it) and it will be a different White Magister in the Blackpits (for 1 of my favorite fights of the game). Talk Gareth down, and let Jonathan live...and he's the White Magister atop the oil platform...

No... It seems that if you find Gareth near his parent's home first, you don't get the chance to find Gareth and Jonathan together.

Correct. Progressing past certain points in Reaper's Coast will cause you to miss the event with Gareth and Jonathan. Last time I got to act 2, I went straight to Paradise Downs by cutting through Stonegarden (didn't even go to Driftwood or talk to Siva) and found Gareth mourning his parents' deaths.

The fact that you have to go straight to the burnt down house north of Driftwood in order to get the event with Gareth and Jonathan bothers me, though. Am I supposed to just casually stroll past Siva strung up by her hands and do nothing while she sits there on the verge of death?

Jonathan will kill Gareth's parents regardless and will appear later at the blackpits interrogating the sourcerer if I remeber correctly, while you can skip the vengeance(or forgiveness) the game will default to Gareth coming to terms with his rage and giving up on seeking vengeance by himself, since there are about 4 or 5 ways to improve source and you only need 2 you can safely ignore the blackpits alltogether(would not do so tho, lot of xp and lore to get there)

If you kill Jonathan on the spot in that house, you'll find Gareth's parents alive and well (but hiding from tough Voidwoken). If you ignore that house and cross the Paladin bridge before going inside, Jonathan will have killed Gareth's parents. It's up to you to prevent Gareth from going into a vengeful rage, which will doom him later on in the story. Should you kill Jonathan at the house before the bridge, or convince Gareth to stop his lust for vengeance, he'll be saved, and will even stand down in Act III when he confronts Alexandar.

Jonathan's role in the Blackpits will be replaced by Magister Kari, who more or less uses the same dialogue, should you choose preemptive murder. You should.
