What's the best two handed sword for Fighter class in this game?

Whatever is available. My personal recommendation is to go for Critical Hit chance & modifier. Crit builds with 2H are brutal, you can kerb-stomp almost anything with a single well-aimed blow.

Well since you outlevel things rather quickly, it doesn't really matter much what "the best" one is, unless you are using the no numbers bloat mod, or the level up gear mod. If you are using one, The Reckoning is really good from defeating Dallis on fort joy, then Lohar's Hammer is pretty good, as well as the axe that zaleskar sells. Then the only memorable ones after that are the hammer the dwarf vender in Arx sells with 25% crit, and the scythe in the cathedral with 20% crit and higher base damage. Technically, Anathema is the best, but it only gets one hit.

The answer is pretty easy if you have finished the game: it's Anathema .

However, as people above say, you rather outlevel things quickly. If you are playing 2-hand no-spear "knight" you'd spend your leveling points in Strength and Two Handed (with enough Warfare to get the abilites). You can combine 2 handed weapons with poison flasks to add poison damage (although it may heal undead) and I strongly suggest to go to Strength bonus and avoid inflicting all status that are not Acid nor Suffocating.
