If it matters (which it doesn't), I just played through that last night. First encounter I unwittingly sided with the Black Ring cultists. After the battle when I spoke with the dead Paladin Godwoken woman, she berated me for siding with them, and I got the option to tell her it was just a ruse.
Again, I didn't side with them on purpose, and given that dialog exchange, I reloaded a previous quicksave and sided with the Magisters.
Oddly, though, in the middle of the fight, I guess due to an Area of Effect spell, they went hostile on me, too, so I ended up killing them all.
Paladin Godwoken didn't berate me, though, so I'm not replaying a third time.
ETA: And even with the Magisters all dead, I still got the quest about Alexander from the dead Magister's ghost. So like I stated, choices don't really matter in this game other than for RP'ing purposes.
