For example, right now I have 4 points in Lucky Charm on Beast, and 1 point in Lucky Charm on Ifan - do these stack and give me a 5 point chance to find extra loot?
It doesn't stack, it picks the highest character and uses their score. Having multiple characters invest points in the same civil skill is typically redundant and therefore a waste of the few civil points you get.
