Act 1 Spoilers ahead:
Three of the soul jars belong to the three necromancers inside Braccus' fortress, after the maze is completed.
Normally, if you fight them (There's a persuasion check), once killed, they will just get back up and fight your party again and again. However, you can crush or absorb the souls inside their jars to permanently kill them.
The fourth soul jar contains Gratiana's soul jar, once obtained you can decide to talk to her about it, and she'll ask you to give it to her, you have the option of doing so or to kill her. Both options will end the quest tied to the jars.
Also, if you speak to Gratiana before entering the vault, but after rescuing Gareth, and insist on her telling you where the other weapons of Braccus Rex may be, after a persuasion check she will tell you about the vault, and the jars inside of it.
