As for their roles? Not sure, my guess is that Paladins are more of an "elite" force, tasked to hunt certain things and Magisters ensure peace within city walls.
Paladins originated from nobility, their training, weapons and faith would be stronger than the average magister. They report directly to Lord Kinder Kemm, they also believe that the Voidwolken are pulled from external factors other than Source, mainly the Black Ring organisation.
Magisters are known as the lower levelled soldiers of the Order, with the exceptions of higher ranks such as the White Magisters. Their role involves standard policing, patrols and usually seen escorting most of the time. Their faith is twisted easily as seen throughout the game. Having belief from Dallas and Alexander, cleansing the world of Source would be the best possible way to keep peace despite the cost of doing so.
Both factions support Lucian however they each have very different external beliefs.
The Magisters are the military arm of the Church of Lucian.
The schism between them came with the death of Lucian, and the decision of who had control of the body. The Paladins won custody of the body.
