The Duke3D.grp file is just the Atomic Edition game data – the World Tour specific stuff is in other files.

Edit: What I've done is put both the World Tour files and the Stopgap files in a "World Tour" subdirectory in the EDuke32 folder. The recommended usage is to install EDuke32 and the Stopgap right into the World Tour Steam folder though.
I think changing the caps on the .map files did something? Now I'm seeing microphone icons throughout the level.

Instead of putting a Wolrd Tour folder in my Eduke32, and even running a copy of Eduke32 in its files from there, I just did what was said and put the sourceport and stopgap in the steam installation of it.
