How do you kill the executioner?

I tried getting up on a high place and throwing rocks at him but i keep getting his with the rocks he throws back. I tried shooting 4 arrows at his head but I ran out. I tried the knife but that did not work either.

I'm kind of late, but if you stand on some rock (so that he starts throwing rocks at you) and lean out from behind the rock just a little bit so that you can see him, all his rocks should miss you and you can kill him with rocks yourself (but it takes some time and if he hits you, you might be in trouble)

Did you help the old man get his diary? If so, you should be able to trade idols with him for a poison needle recipe; which will in turn allow you to make poisoned arrows. You'll need to kill 5 snakes to get enough venom to make one, but if you can manage to make 5 poisoned arrows (4 in adventure mode), they should be enough to take him down. The health drain is slow though, so use hit and run tactics on him. Shoot him once, then duck and cover, and stay where you can see his health bar. When it stops going down, repeat the process.

I was waiting until the end of the game (before you go to the temple) and the executioner was already gone

You need to kill him before you go through the underground passage. I used 4 poison arrows and two molotows

If you have the patience of a saint and the courage of a chicken nugget like myself, it is indeed possible to kill him with rocks. You just have to be smart about where you have this little rock war:
