PSA: BACK UP YOUR WALLPAPERS!
Just like the title says. If a subscribed item is removed from the Workshop it will be snatched from your computer as well.

I lost two wallpapers that I really liked. The original author was not able to help me out, and I even tried to get them back off of my hard drive using two different file recovery programs, but due to whatever way Steam removes subscribed content from your computer this did not work!

I now know how to back up my Wallpaper Engine wallpapers after the fact. Let this be a lesson to you: back up your wallpapers!

The files are located on your computer in:
Program Files (x86)-->Steam-->steamapps-->workshop-->content-->431960

That "431960" folder contains your wallpapers. Copy it to a safe location for a backup.

Thanks for the advice, in fact right now I have a similar problem: Update the program a few hours ago and the wallpapers do not appear in the installed list, but when reviewing the folder that you mention, there are files of the wallpapers, it just does not add them to the list anymore. What can I do to add them?

For starters, you could try browsing for the files using the "Open from file option" in the lower left corner of the Wallpaper Engine window. See if that works. If not, try searching the other discussion forms to see if your problem has been addressed in the past.

When you unsubscribe from something on workshop they will just deactivate and can't use it anymore but you still have the wallpaper in the folder

Steam will delete the unsubscribed ones unless there is another Steam account on the same PC subscribed to the same file. It will not delete anything while you are 'in-game' on Steam though. You can also restart Steam to speed this up.

Steam deletes files that were removed from Steam's servers, therefore you have to make a personal back up if you want to like the OP says. But there is an easy way to load it: https://wallpaper-engine.wikia.com/wiki/Backup_Steam_Workshop
