Go to the Wallpaper Engine settings and in the "Performance" tab, click on the "Edit" button next to "Application rules".
Click on "Create Rule" and then type in the .exe of Call of Duty into the application name field (yes, just type the .exe name in there, you don't need to select a path or anything).
Then set "Condition" to "is running" and "Wallpaper playback" to "Stop (free memory)". That way Wallpaper Engine will completely disable itself whenever you launch Call of Duty which makes any performance dips impossible.
