Wallpaper Engine doesn't differentiate between any applications, Windows inherently bundles all audio unless something special is set up to avoid that (like ASIO).
I don't think I have anything like ASIO, how could I make sure?
Otherwise you can have a look at this guide and make sure that Spotify is using your default audio device so that Spotify sends the sound to the right device which Wallpaper Engine is actually "listening" to (check the General tab in the Wallpaper Engine settings to see the current audio device):

This issue is in general almost always because of some audio hack from another program, but Drekey said they already checked for this. Please check for that first: https://steamcommunity.com/app/431960/discussions/2/1354868867716424310/
Sorry I can't be of more help, but it appeares to be solved. Maybe something with spotify...
