Anything you could possibly do your end?
Nothing I know about. I already have the Nvidia SDK in my project to create a custom driver profile, but I can't see anything in there that would allow me to configure their software to ignore Wallpaper Engine.
They just detect everything that uses hardware acceleration except for certain applications they manually excluded (like Chrome or Steam). So they either need to add Wallpaper Engine or make it possible for users to configure this at least.

The information you were told earlier is correct, you cannot, for example turn the fps counter on/ff for specific applications.
Given the nature of WE I am going to submit a feature enhancement request to have it addressed though. I cannot comment on when you may or may not see a fix for it however.
In the interim you can use a keyboard shortcut to enable/disable the FPS counter (Alt + F12)

So perhaps your version of Geforce Experience doesn't have these yet, but their entire exclusion system might also not be working on your PC at all. If updating Geforce Experience or the drivers doesn't help, you should tell Nvidia, so they can get the necessary information from you to reproduce the issue and fix their overlay further.
