Windows taskbar won't change color
My windows taskbar won't change color and I'm pretty sure it's a result of Wallpaper Engine. For some reason, disabling transparency effects allows me to change it, but I want the transparency effects. I've tried changing the taskbar options in the settings and in windows and I can't figure out how to fix it.

Hm, no, this is definitely unrelated to Wallpaper Engine. Wallpaper Engine will simply apply the Windows color in the settings menu visible in your screenshot and that option should affect your taskbar and start menu alike. I have never seen that before, my best bet is that you must have changed some other Windows setting that I am not aware of. I tried to do a quick web search but also did not find anything relevant.

Either way, unfortunately Wallpaper Engine really has no effect on this and simple changes the selected color. Take a closer look at your Windows theme settings, there is might be something else that causes this. The transparency option should be unrelated to this to my knowledge. Did you maybe install any other desktop enhancement software that changes the taskbar behavior or visuals?
