Especially the software listed there which disables this type of audio recording.
You can put this file C:\Program Files (x86)\Steam\steamapps\common\wallpaper_engine\log.txt on www.pastebin.com and it should show if the system is blocking the recording.
And this http://steamcommunity.com/app/431960/discussions/2/1473095331509794520/ or this https://www.howtogeek.com/165293/how-to-get-a-list-of-software-installed-on-your-pc-with-a-single-command/ would allow me to tell you if you have software installed that blocks it.
But the program sees no difference between Spotify/Youtube/VLC, are you outputting them to different audio devices? It will only listen to the default one unless changed.
They're all being put out through the same output. I don't think I have Realtek audio. I got a Xonar DGX card, if that information helps you in any way.

Does the 'asus audio center' have some kind of feature that makes it handle Spotify differently from Youtube?
I don't know about any specific issues with your card. Which audio input devices are available to you in the Wallpaper Engine settings?

I don't know if Asus audio center does. I will check it out.
EDIT: Just checked. There doesn't seem to be any settings related to any specific program or the like. Just audio mixing stuff.
It must be something simple like some volume setting or something unexpected like Spotify being treated differently. I'd use the 'Default' input, this is the primary audio playback device, which also plays Spotify. If that doesn't work, you could try 'Stereo Mix'. That's a custom device provided by your card, maybe it provides better results, you may have to ramp up its recording volume in your audio driver settings first.
Maxed out the volume setting and these are the available options in recordings and playback:

See anything out of place?
Oh ♥♥♥♥. Tried Stereo Mix and now it "works". Don't seem to get large spikes on the wallpaper tho. However, it only works when I check the "Listen to this device" box.
