If that makes no difference, does anything change if you set all playback options to 'keep running'?

Like ColdestOne said, a custom dimmer application can cause this, in which case you can add an application rule in the performance settings so Wallpaper Engine can ignore it. Really any fullscreen window that isn't truly transparent has this effect but the application rules make it possible so the program can ignore those.
Or if you have multiple monitors and use the clone mode, there is only one real wallpaper and if that gets paused, the clones get paused too for the time being, so you might be thinking that there is something wrong.
In that case: the next patch will change the 'per monitor' setting to make more sense for the clone/stretch layout. Then it will not truly pause per monitor, since that isn't possible, but instead it only pauses if all monitors are covered at the same time.
That didnt work. I also changed the option for pausing the animation of the wallpaper on maximized screen so it wil stay animating on. Didnt work either.
