The issue is, when WPE thinks it has detected a new monitor setup, it internally creates a new type of profile and all the wallpaper specific settings are stored referencing that profile. How the profile is identified depends on the "Monitor identification" option in the settings. Now, if that profile changes (automatically when WPE detects "new" monitors/monitor layout), the wallpapers lose their settings, because there are no settings stored for the new profile.
At least, I think that's right. Still, in case you're right, the next time I lose my wallpaper settings, I'll try to load the Display profile to see if that has any effect.
