Yeah I've noticed already that this isn't ideal right now. Maybe, until I got around to fix this, you could change the maximize setting in the settings to 'keep running'?
I haven't been able to implement it yet, but my intention is to add a 'per screen' pause setting next to pause and keep running.
Yeah I can check if there's some way to detect this. As far as I know there is no 'official' way to see if Aero Peek is active (I did briefly look into it before), but there might be some trick to get that working.

There seems to be absolutely no documentation or info anywhere on this, but I discovered two undocumented messages myself that appear to be for this exact purpose - it seems to work for me so far on Windows 10.

Just if you have a game in exclusive fullscreen mode then it will still be forced to pause because the game prevents other applications from using the graphics card. The only fix there is setting the game to not run exclusively.
Did you send me the e-mail (if yes I guess replying here will do)? Looking at your screenshot, I think it's because you have the focused option set to 'pause' too.
I read that there are settings to pause per monitor, that is nice.
Is there a way to pause it manually or is it a planned feature?
Do you think a stop per monitor could be added as well? For people like me who have a nasty habit of trying to run too many things at once, any opportunity to free up some memory would be great.

There shouldn't be anything wrong with the pausing option right now, what issue do you have exactly?
Yes, I don't mind adding it, I have it in my roadmap list I think, otherwise I'll add it there. I really can't say when I can do it, the list is enormous.
