How can I copy the selected fragment from all layers at once and not just the active one?
Whatever I do, the selected fragment is copied only from the active layer. Knowledge of Photoshop did not help to figure out how to do it.

I think you're looking for "Copy Merged".

And where can I find the "Copy Merged" tool/function?
Copy Merged can be found in the top bar (Edit > Copy Merged, just below Copy), or by pressing Ctrl + Shift + C (default shortcut).

You basically need to select what you want to copy from those layers (the layer you're located in doesn't matter in this part), then either press the shortcut or the before-mentioned option in the top bar. Once you do that, you can paste it like you would normally do in the layer you want it to be placed in. After that is done, It will paste the content of the selected area in there.

Unfortunately, this is not the case, I need the same thing, just so that the layers do not merge.

Don't know the best way, but here is a slightly tedious workaround:
Export the selected frame to an image, open that image in either aseprite or photoshop, then selected and copy the desired chunk.

Do you know how I can contact the developer to comment on this issue?
