Sorry to hear that this is happening - let's try to check your game installation to make sure that there are no corrupted files causing the problem. To do this:
- Right-click on the game in your Steam Library, choose Properties, switch to the Local Files tab and press Verify integrity of game files...
- Attempt to run the game to see if the issue is resolved

I've reinstall and that don't repair the problem.
What I've done which work :
Use the controller in the menu to start the game . My game start and i could play with mouse. At the end of the game, the mouse work again in the menu.
It never occured during the early access and the last time i played (August 30, 2020).
The controller is a wired x360 one, standard.
I'll update my message to see if it occurs again with the next true reboot (by default win10 uses a (hybrid) sleep mode instead of a shutdown). We played Tricky Towers after and i replugged my controller, i just started GWYF to check if i could interact with my mouse and everything was fine.
This didn't happen in previous versions, although I'm not sure which version I played last. I think the last version was still one of the ones that prompted at startup to choose between graphics APIs, in case that helps narrow it down.
We're sorry to hear you're having this issue.
Do you also have a controller or joystick plugged in?
Please unplug these if you have any plugged in and test the game.
Get back to us when you can.

I have an XBOX 360 wireless dongle connected, so I disconnected that and for a second it looked like a workaround (I was able to choose an option from the main menu with the mouse), but then it immediately went back to the previous behaviour. In fact, it was actually worse because now I can't get out of the submenus because the game stops responding to the mouse (ever) and keyboard (in some cases); at least before, I could pick up the gamepad and interact with the menus that way.
At this point, the only way I can play the game is to have a gamepad connected for the menus. Once the actual game part starts up, the mouse and keyboard work fine.
Don't get me wrong, I appreciate your taking the time to think about it and try to help, but at this point working around the bug by just using a gamepad for the menus is a lot less hassle.
I've got plenty of other Unity games where this doesn't happen (including this one, in previous versions), so I know it's not an unsolvable problem. Of course, that doesn't mean it's on the GWYF roadmap to fix. :)
We are sorry to hear you have also had this problem.
Can you please just confirm was this also with a 360 controller or was it with a different controller? If so which controller were you using?
We look forward to your reply.

Once controller input is enabled on the engine side it will pick up every thing. Plug in HOTAS, a wheel and pedals, a couple of controllers, and you'll be able to play with those at the same time. Which is actually kinda silly.
The Unity devs themselves can't be arsed to implement a simple launch parameter that excludes everything but keyboard and mouse on an executable level. If you have a look around their dev board you'll find multiple threads asking for it over the last couple of years... but nah, why bother.
Not sure if this helps, but iirc the game takes the input straight from Windows and has no dead zone calibration in itself. So calibrating the available controller devices on an OS level and give them a little more dead zone might solve it.
Ran it on steam deck, it used streaming because its also install on a pc on the same network. Mouse on my pc no longer works. (Sounds the same as this thread was about)
But I have to go borrow a controller from someone.
If you can't fix unity. Could you make the settings button accessible using the keyboard arrows? Seems I can't find a combination of keys to navigate away from the main Online-thru-Quit buttons.

Also the fix suggested doesn't seem to work.
I can get into the game with a controller.
I can then use the mouse.
Hitting escape to go to any menu, and the mouse will not work.
Needed to use keyboard to get back into game.
Played through a short game to get it to close on its own.
Mouse still does not work.
Attempted the same thing again.
Unplugged controller during game. Mouse continued to work.
Mouse would not work with UI.
Is there a point where you unplug a controller?
