2) You get the geoboard at a certain point in the story. If you're still only at Vortigern, you've got a long way to go before the geoboard becomes available. No worries, though. You'll get there eventually!
3) I don't think there is a grade shop. Grade is just something you earn after battles and is used to advance a character's equipment mastery.
4) I think the first dire foe becomes available at Vortigern, actually. You can indeed fight a dire foe at level 12 but it won't be a snap. Dire foes will come to you if you've amassed a high amout of grade (more than 1.2, roughly) in each battle that you've fought in a particular area. Basically, fight lots of battles o high difficulty levels, win quickly and use lots of break souls and you'll be tangling with dire foes soon enough. You'll know you've got a dire foe lined up if you finish a battle and instead of proceeding to the usualy post-battle screen, you'll stay in the battle zone for a few seconds. It's the game's way of saying 'hope you're ready for this, little man!'
5) Potentites are automaticaly used. They just confer passive bonuses to your party and/or unlock higher difficulty levels.
6) I'm not sure what exactly valuable items are. I don't remember anything like this when I first played but my memory isn't great so maybe I'm forgetting something.

There is a grade shop. But it appears only when you start NG+. It allows you to spend the grade earned in previous playthrough to buy powerup or data carryover to make NG+ easier. Things including x2 EXP, x2 gald earned and so on.
All potentites are passive items. Some potentites needs to play on a certain or higher difficulty to trigger. You can check them in the items menu.
Valuable items? If you are talking about those little items that you pick up on the road, they don't have any use. Just sell them for Gald.
So, its like I play the story game again from the beginning(before laphi's sacrifice) but with level and equipment that i've got before?

I already have double exp, gard, grade from dlc btw(?)
And yes, NG+ in some games allows equipments carryover. But not in this game. You can only carryover some data. Like maybe monster book, or items and so on... Level can't be carried over too. Because that would make you too Overpowered.(OP)
"Valuable" is probably the same meaning as "Key Items" in other games. Basically, they are plot related items. No need to worry about them, they are only used in certain conditions. Basically, just ignore them.
