Moddb seems to be one of the more common places mods are stored for this game.

Not E4X, cripes... I meant Blue Templar's Balance mod!
E4X is for Sins of a Solar Empire... too tired...

My ongoing mod collection for the past handful of years just upgrades the visuals a little bit, but doesn't modify the actual gameplay. Here's the list from my mod folder, I had to download them from the SotS Kerberos forums.
- HiRes Textures mod
- HiRes Planets V3 mod
- HiRes Skybox 3.0
- Planet Mod V3.4
- Solar Systems V2.0
- Modded Ships.txt for increased viewable distance in combat.

Most mods are minor changes. Some (ACM?) are complete redos. BSOTs is generally an expansion with more tiers of tech to go through.
Good luck finding links to download a lot of those mods.
