But, I can try to answer a few specific questions you have.
My hope is that in a future game I'm able to explain a lot of things and solve these mysteries in a clear way.
To be clear, I really, really adored this game, and Soulsy style story telling typically doesn't work too well on me, so to have it kick into high gear when getting into tge castle and then not having anything to pursue made me kind of sad. I really want to know what happened here!
I'm obviously no longer expecting a detailed timeline gleaned from the game to exist somewhere, but if you're comfortable sharing, my main question is about the birds in the castle.
For a brief timeline, the earliest moment shown in the series is in Momodora 3. I'm guessing by your post that you might not be familiar with that game so I'm just going to leave it at this: a moment in Momodora 3 predates Momodora RUtM.
Then there's the contract with the Underworld that the Queen of Karst involved herself with. This detail is exposed by visiting the church witch Cotillard after you've gotten all 4 crests, I believe. That contract unleashed a curse that brought parts of the world of the dead and the living world to one plane of existence, hence why the citizens of the city of Karst are kinda like ghouls or demonic spirits, but many still wearing their clothes.
The curse spreads beyond Karst, and Kaho comes from a far away village to seal away that curse.
The thing with the eggs is related to the transformation that happens when a living human becomes an underworld demon or a spirit of the dead. When their soul crosses over to the land of the dead, they are first turned into that sort of egg that is very common in the final areas of the game. And from the egg, a lesser spirit is born, which is the "birds" in the castle. From that point on, the bird can take a different shape (as most enemies in the Momodora series have).
For example, when you defeat the character Magnolia, and return to their arena, you will see an egg where she died.
There's more I could go on about this stuff, but hopefully this gives you somewhat of a satisfactory answer.
And of course, the curse spread first from the castle, and that's where it is the strongest. The pinkish hue strongly featured all over the game is associated with this curse, and it's in a bunch of effects of the castle area.
