Without more information, it sounds like you're wondering around parts of the game that were unlocked later on in the story, which usually means that more powerful enemies will be there, and you'll have to adapt to fight them. Upgrade your character when you have some XP stored up, and avoid areas with high level enemies until you're ready. Not sure what other advice folks here can give, but that would be mine.
And while this isn't the most useful advice, just keep trying. Once you learn their moves, you can reliably beat opponents in a 1v1 that are several levels higher than your character. Carrying serums (whatever is in the syringes, not sure what the names are) can also be helpful.
Also, the flow of the game relies on resting to level up, otherwise they wouldn't have built mechanics around the level up process and the progression of the districts.
So your issue, as far as I can tell is that you actually have to upgrade your character by resting. Which is done in this game on purpose, as it advances the game and allows choices/consequences to take effect in the various districts.
That being said, once again, learn how they telegraph their different attacks, and unless you've never leveled up (for some reason), you should be fine. The bosses can be frustrating, yes, but it sounds like this is a problem with you and your playstyle, not with the game. That sounds harsh, but I don't know what better way to put it. Learn how they attack, how to dodge their attacks, and you'll be fine.
With that being said, there are a couple bosses that whomped my ass, and only one did I go back to level my skills up a bit (Fletcher). The others I began to time things a bit better and battle more defensively than aggressive.
I don't want to be one of those people that says, "Get good," because I've died tons of times so far, and on regular mobs more often than not.
But it's about using the proper weapons and skills you have against them, and watching how their battle mechanics work.
The bosses follow the storyline. You don't HAVE TO go back and level up constantly, but it's worth it to find hideouts and level when you come across them.
You should atleast do all side quests to compensate the lack of xp.
If you ignore tools that are at your disposal, you are making it even harder for yourself if it is intentionaly by choise, you have nothing to complain about.
If not and you don't want to do side quests, you can always "embrace" some npcs to make it easyer.
That being said "sister" was one of if not the hardest boss in the game for me, you really need proper healing options there. I ended up respecing after that fight as my skills were far from optimal.
1) Be agressive. Enemies often get staggered if you hit them, so if you have a fast weapon, you can stunlock most enemies. Bosses are harder because they rarely get stunned, but just level your shield a bit and you can wail on them every once in a while.
2) Dodge often, and dodge thoughtfully. Dodging in this game doesn't make you invincible, unlike most games with contextual focused fighting system. That means just pressing the dodge button isn't enough - you have to think about where to dodge. Also don't forget that dodging is useful not only to evade attacks, but to position yourself. Many enemies can be rendered defenseless by you just keeping behind them.
3) When out of stamina, bite. Biting makes you invincible, and your stamina recharges while you're biting an enemy. That's why I always carry a stake, and the first thing I do to a boss or a tough enemy is get their stamina to one-more-hit low.
4) Level claws. Those things can do impressive damage if levelled enough, and they don't cost too much blood. I could rip and tear with just claws and my bonesaw, speaking of which:
5) Get a bonesaw. Have it as your secondary right hand if you must, but get it, and upgrade it to drain blood. This thing is seriously OP. Just don't get too carried away by foraging your enemy; they can still fight back, and the end goal is to kill them, not to see how much blood they can produce.
6) Close distance. Circling around an enemy will only work if there's something inbetween you two, so trying to break a fight to heal is a bad idea. Heal while fighting - both autophagia and syringes work very fast, speaking of which:
7) Use syringes. There are times when you're bloodless and overwhelmed. Syringes can save you. I'd be reluctant to use blood syringes since opium is hard to come by, but health syringes are dirt cheap. Make them, use them. They will save your live. Certainly have mine.
I walked in that Mary fight by mistake trying to get to Whitechapel by shortcut.
Completely caught unprepared I still beat her first time just by basically shooting her with Miltons Shotgun. She even ate the Priest. This was a Pacifist run, I dont understand how people are finding the fights so difficult, perhaps stop spending all the EXP on them pesty and pointless Vampire abilities, I found only one Ability useful=Blood Shield.

very rarely i use guns and only because there were no other options.
the game is fairly easy compared to dark souls. most bosses are easy to kill from 1 try, you have convinient heal options. depending on build some are harder then others.
indeed active skills are not worth the xp points they cost.
yet you get more xp than needed to max hp and stamina even going for not even once achievment so you can take some other skills as well. personally i liked "abyss" just stuns the boss alloving you to get free hits in and deals heavy damage, often one such combo is enough to get 1/3+ boss hp.
haven't used other spells really, i tryed defensive spells but the heal is just better than them, you can always heal almost 1/3 - 1/2 of your hp, why would you want to drink potions with so strong heal on 3 second couldown?. most bosses don't do as much in a hit. with enough stamina you can dodge all attacks(hell, even sidestepping can make many bosses attacks miss you completely), there seems to be invulnerability frames as well, dodged hell lot of damage while still being in the AoE in the sister battle atleast it seemed like i did (haven't done official research in the matter).
most attacks are so slow you see them coming long time ahead even not knowing the attack pattern and can easily reactively dodge if you have enough stamina stored.
there is the stun locking path too, you can keep bosses stunlocked with some weapons, and feed on them to their death.
personally i prefere the "blood on hit" weapons to have enough blood to heal at any given moment. didn't want to spend xp leveling bite as well.
read somewhere that indeed ranged weapons are OP in this game as well... just let everyone do what they want...

Yes, there are easy ways of breezing through everything, but each individual person progresses through a game differently. Your playstyle is yours. Not mine. Not others.
There will always be tips to being better, but that doesn't mean the game can't be difficult to some or that we're not allowed to die.
Don't shun people for the weapons and skills they aren't using, because even though they may be good, the gamer might not want to use them.
But since it's been noted guns can be pretty OP, the OP of this post may want to try them out if it fits their style, since they seem to be getting annoyed at their rate of progression.
