Every other vampire you meet is a killer and they all have normal eyes.
This alone is a terrific point.
Maybe it's meant to be metaphorical? Like, always reminding you that you've set along that path towards losing some aspects of your humanity, which no matter how much good you do later, you will never get back?
That is something I do like about this game, that there are so many social conditions to explore and consider. Nothing is really black and white - it's like the 'best' choices for the pillars. Sometimes it's best to let them die, sometimes it's best to charm them, sometimes it's best to turn them. There is no one perfect solution.

And then go through again and let everybody live. this game is great and i love it.
That's what I'm thinking, too! Play through once, and then play it again as a total killer! ~_^
I'm trying to do the ultimate good guy run through first, but I do like that choices change the game. Too many are so linear, so I like having different endings! I'm curious to see how much the dialogues change the better (or worse, as the case may be!) you act! ^_^
My theory for that (so take it for what it's worth) is that the eyes are just meant to be for you. Because the other people you meet don't suddenly freak out when they see Jonathan looking all crazy-eyed later on in the game. So, 'for real', his eyes still look like everyone else's, but in the game world, it's a 4th wall break for just you?
I guess the premise is you don't know by looking what sort of vamps they are, and I'm assuming that they don't know what sort of a guy you are?
It's weird to look at, for sure (and in an odd way, when he's totally evil, it is a bit cool looking), but for the most part, unless I'm being stupid with the camera and wind up spinning it around to look myself in the face, I don't really notice it. Though, maybe when his eyes are black and red, it's way more noticeable?
