I might be wrong but I didn't think there was any setting for devs that allows them to double-charge for a game because you're getting a bundle. Sometimes people might get upset that they lose out on a bundle discount for the specific game that they already bought, but that doesn't seem to be what's going on here.
Hi Kanna, first I'd like to thank you so much for taking so much time with this issue.
I already asked Steam Support and their answer was
"I'm sorry we cannot offer the extra discount. You may buy each DLC individually."
That's all.
It's a pity that we get double-charging for a game we already owned.
To be concluded I will not buy this Complete Edition until they change it or buy it from somewhere else.

I guess you'll want to compare the individual prices to the bundle price first to see if it's worthwhile, but you could also see if you can buy LN I for someone else as a gift but get the extras for yourself (I didn't check that in the shopping cart). At the very least it would make sense if they could allow that option.
They should also put a warning on the info page for both bundles (if it's not there already), but they unfortunately have a habit of not having info available so I don't have a lot of faith this will be done.
