Other players have had planes crash directly *on top* of their bases, without causing any damage. I can't guarantee that will always be the case, however; ColdGames has made some pretty drastic changes to the game during some of it's updates.
The hunters spawn instantly when they crash, so that is the biggest concern. You need to be ready.

What really sucked though is the 4 pilots that instantly gunned me down when I walked out the front door. The crash was so close that even trying to enter our base through the second door on the opposite side of the base from the plane crash would cause all the pilots to aggro and charge us. The pilots started destroying our base as we were using it for protection while trying to fight but we didn't have much for weapons and ammo nor armor/better clothes, so were getting 1 or 2 shotted. Once our chest was exposed I was worried about the weapon fire hitting the chest and destroying everything in it, so we decided to just disable hunters, thinking surely the pilots would disappear as well...nope! Once those buggers have spawned in you're stuck with them. And it would seem if ChrisChros is correct, then perhaps you are stuck with the pilots once you even hear the plane. Ugh.
A few more deaths and some timely ax hacking and we reclaimed our peninsula, but let me tell you that was the least profitable plane crash I've ever looted.
Something really should be changed in this regard. Turning off hunters should probably remove pilots too, though personally I think a better solution would be to implement a protected buffer zone around every BCU where planes cannot crash. Even 50 or 100m would be enough so a RNG plane crash doesn't completely derail an early run.
