You can beat the game just fine without duty or freedom perks, I did. But if I recall right you're only option is to do a rest. or perhaps look into a mod that allows a spawn menu to give yourself another copy of the pda (no idea of that will cause conflicts or not).
For later. Outside of preference of their outfits or politicts, one of the main questions you need to ask yourself for siding with Freedom or Duty is this.
Do you want machinegun ammo? Cause duty's the only way to buy machinegun ammo in vanilla. Freedom is the "We sell the sniper and assault rifles you use constantly anyways" faction, basically. Spare GP-37 and FT-200M's and a better stockpile of SVD ammo types you'd be using normally.

I think helping out duty and freedom squads during battles can help increase your reputation so hanging around Yanov and being there to help out and provide a medkit will probably improve relations.
