Once you trigger all conversations you can't talk to him because you have to turn him in to either freedom, duty, or Gonta (like I originally mentioned)
I just did this quest myself earlier and thats how I did it.
If I remember correctly after killing the chimera with gonta it will trigger the situation in which flint actually describes the situation in which he F'ed gonta and claims to be the hero, that's the smoking gun that tells you he's magpie.
I don't think you'll ever get the quest to complete unless you go back and help gonta get that chimera.
I'm not saying your completely wrong but I'm pretty sure I completed the magpie quest before I did the gonta chimera quest. It might be one of the triggers for the mission but it is not necessary for completing it.
In fact as soon as I had enough cash I left for Yanov and completed most quests there before even completing any in the swamp including the magpie quest.
Edit: I never actually looked it up before but it seems you're absolutely right Don. The trigger is just doing enough of the feats around the zone until he spills the beans. Killing the chimera with gonta is only one of the many side quests you can do to move the quest line along.
There's also an npc you can find in the quarry who can immediately complete the quest for you if you give him a medkit, without having to run around and do other things.
I actually had no idea this was the case, and all these years I've managed to unknowingly make helping gonta the last trigger needed to complete the quest.

True, I actually finished his quest by doing all of the scientists quests and his final dialoge popped. At first I actually thought I bugged the quest by going to Yanov so early but I just needed to trigger his final repsonse by doing one more scientists quest and finding that guy in the quarry.
It is a weird quest but I like the open endedness of most of the quests in COP because it warrents more exploration rather then just following a set path to accomplish your goals.
