I didnt give shag his box from the car in the hole but opened it for 500

The irony is if you really do not want your stuff stolen, simply drop it on the ground next to the blue box. Nobody will ever touch it because they can't see it. You get every single thing stolen from your box at Yanov back anyway, so it doesn't really matter. It's not like getting robbed by bandits in the other games ...

but what are the circumstances of the side quest where they steal your stuff

SPOILER ALERT Do not read if you have never played the game before and don't want to know ;)
Assuming you threatened Snag when he claimed a weapon you purchased from Nimble was his, he will attempt to get back at you by swiping whatever you leave in your Yanov box after you visit there and sleep the first time. When you wake your box will be empty. Track him down and you can get it back.

I never bought a weapon from nimble and I didnt give him his box from the car. so I dont have to worry about it?

AFAIK, No. That side quest won't progress unless you have the initial confrontation. It's decent loot for just a little parkour. I buy a pistol (cheapest) and then sell it off for even less cost. Like I said, you lose nothing, so it's nothing to worry over really.
