How does this work? My businesses seem to be costing me more money then making me money. So I figured that if I have something like a bakery in a town that has a lot of wheat farms, the business would be profitable... yet its not... what am I doing wrong?

I haven't played enough to start any businesses, but I am curious to read answers about this for when I play more.

So from what I found out, it seems like anything your business produces gets put into your warehouse. You can then sell the materials in different cities for various prices. You can also arrange ships to transport goods between warehouses if you leave a ship scuttled in the city and talk to a clerk you can hire at the town hall. So basically you got to sell your products yourself to turn a profit.

You can also use "autosell" function in the bank. If you have silver mine and jewelry factory in one city "autosell" would only vend the excess silver that is left after jewelry production.
To make your buisiness more profitable you can also buy raw supplies for your production in other city (where it can be much cheaper), and store them in your warehouse.

Found it... bottom left of the banking screen only when a specific city is selected.

Some trading tips I have found --

Any manufacturing that involves manufacturing two or more raw materials is usually not worth it, unless you intend to consume most of it (like making bread or corned beef). The exception mining silver and makin it into jewelry.

Things like weapons and furniture and clothing never make money. You are better off stealing these,

If you look around you can probably find a nice trade route in which you can buy tobacco cheaply and sell for a good price somewhere else. There is often a nice route between the cities on Hispaniola and Montego Bay. If find this, then you can build build tobacco plantations, which will up the ports production in addition to adding to your warehouse.

The Spanish convoys travelling off South America frequently have good loot -- especially silver and jewelry. Raid those convoys, then sell in a friendly port.

Regarding building bakeries in towns with wheat farms, the bakery consumes flour or something created by a mill building that consumes the grain. So if you want to make bread completely yourself, you'd need the farm, the mill, and the bakery. Not all production and consumption is equal between the buildings by the way. Also don't accidently build the wrong mill. There's 1 for sugar and one for grain.
