If you coop/s is close to your barn/s, then a good habit to get into is to collect eggs and such in the morning, but milk the cows and goats/shear the sheep at night (they don't mind you doing it while they're asleep). That way, you open the animal doors in the morning on your way to collect the eggs, and close them on your way back from the milking in the evening.
Leaving the door closed 24/7 is a "safe" option in most cases, since it won't annoy any animals. However, it does mean you won't get any benefits from fresh grass (potentially not a factor if you're using *all* your land for crops or something like that); and I don't believe pigs will find truffles inside the barn.
