It just sounds bro, don't worry, there arent probably any crying children, it also can be just Arthur imagination, and even if there would be, these children would be just NPCs made out code Numbers.
To be honest, I think they're crying because they're scared of you - what with you being a "heretic" and all that, they wouldn't let you save them even IF you could open the doors
