Origin and Faction Choice
Can you join a faction and still establish a home base in Origin? I am thinking Origin is not an actual faction, and so you can complete the Origin home quest line while still joining one of the factions. I think I read somewhere that you MUST join a faction to complete the game, but it is a little unclear to me. I also read that the Clerics have the best weapons, but I have been leaning toward the Bezerkers who seem to have the least disagreeable philosophy...

Yes you must join a faction in order to progress throw the main quest. Origin is just your own camp.

Actually, joining a faction is a strict requirement in chapter 1. As a factionless you cannot advance to chapter 2.

Jax can use any weapon regardless of his faction, especially the legendary weapons in the game. Jax can improve any weapon that is upgradeable. However, while upgrading a weapon, faction-specific enhancements (extra damage) are lost, and inserted gems are lost, too, unless you remove them from the sockets before upgrading the weapon.

What is faction-specific is the enhancements that can only be applied to weapons favored by a faction. Clerics favor high-tech weapons and can (re)add Energy/PSI/Stasis bonus to such a weapon. Outlaws favor low-tech weapons and can (re)add Bleeding/Radiation/Reflect bonus to such a weapon. Berserkers favor berserker weapons and can (re)add Fire/Ice/Poison damage to such a weapon. Adding a gem socket is an extra option.
