uhmm think there is no best commander it depents what playstyle you got. I played that Sniper dude on the freee Wekend the most wh got explosions Sniper Rifles :D
My favorites are seep and Firebird.

Seep for better missiles.

And firebird for fire beams and other firey shenanigans.

Seep also has the ability to make the missles return to the enemy by using an emp on it. I executed this once by accident.

Engineer can be good. She's not flashy, but the extra storage capacity and cheaper materials allows you to spend more on tech and weapons. Her charge ability also comes in really handy, usually allowing you to build higher tier tech and weapons in a fraction of the usual time and just when you need it most.

There really is no "best commander" in Forts, except for some which a lot of people may avoid because they aren't as useful in nearly every situation as others (usually people like Armourdillo and Spook). I have some personal favorites, but it all depends on your strategy and what suits you best. If you're rushing and you perfected a Hurricane rush which gets weapons out faster, go for it. Want more economy flexibility and want to "bank" resources? Go for Pinchfist. Want to get some extra storages and cheaper materials while also getting a faster heavy weapon for example if your allies are using early offense? Go for Architect (Blammo was referencing her as "Engineer," that's the name in the code). It really all depends, so maybe experiment and see what works for you!

Sounds very situational.
