HD version has very nice, pleasant graphics but lacks some minor content (i.e. some secrets are changed, IMO for worse, less interesting versions). Also HD is waaaaaaay easier, IMO too easy. The amount of ammo is monstrous compared to Classic, making some fights senseless (you just pick minigun and use it whole time, because there is full of ammo and you can carry much more of it than in Classic).
I advice to play and finish Classic first, as it also has nice stylish graphics (just a bit old) and gameplay is more balanced (i.e. when you play on "Serious" difficulty, then fights are really "serious").
Of course, I can't know for sure -- I was never such a big SS expert, and it's been quite a while...
Easier? what difficulty are you playing may I ask?
and I have noticed the beggining cutscene for TSE was removed, adding a small plothole in the beginning
