My advice would be to buy them if needed, and not to hold out waiting to find them.
I am about to sail from Tacarigua planning to get the skinning tools and then come back. As to get more items from creatures. I have killed only a mininum of creatures so far.
My guess is you will find more shovels and pickaxes at some point if you wait (but i wouldnt), but you will need to buy creature skinning tools, which was the case in the first Risen.
From what I know you can, but I'm not sure how easy it is or long you have to play to do it. Or maybe you can go right back after sailing I have no idea yet.
So any skinning tools advice is a guess.
I know in the first Risen you can make more money if you have all the skinning tools before you start killing creatures. (From creature item selling). Already the bone saw has paid for itself many times from the claws I have recieved from Claw monkeys and such.
I did pretty much the same now. Since, based on overall player experience, it really seems like you will not find some of these tools or get them too late to get a proficient value out of it, I made my way to the sword coast and got myself a Shovel, Lockpick, Pickaxe and a Bonesaw right now. I'm still not sure where and when to get the rest though...
