Consequences for stealing from black markets?
are there any repercussions for this beyond the obvious that you can't use the market anymore?

Only if you kill the owner.
Before you come to Clockwork Mansion, there is a black market where you have to blow a hole into the wall.
This sometimes can kill the owner, so be careful especially if you want to go for clean hands.

Other than that, I couldn't experience any downside.

I am not so sure about this:

It doesn't tell you that your Chaos is increased by doing so.

If that really happens, it isn't a big deal. I was able to get the "good" ending even with robbing every market available.

There are a handful of side objectives and special actions there that aren't listed. It also hardly includes any from Dishonored 2. There is also no exact way to know what increases chaos as it is either 'High Chaos' and 'Low Chaos'. There are so many factors influencing chaos that you are better off using your own judgement. "Would robbing a shop and/or killing the owner of that shop increase chaos?" Then the answer is yes and that is most likely what the devs would have done seeming they are very devoted to the chaos system in Dishonored 2, so much so, that using the heart on NPCs gives you information on them, and if they are a cruel person they generate less chaos than killing a nice person would.

Robbing from black markets will replace one of the band playing groups with a Howler ambush, preventing you from getting the Songs of Serkonos achievement. I can't remember if it's any black market robbery or more than one robbery that changes the event into an ambush.

Well, I wasn't speaking about killing the owner.

But I heard that there is an issue with the musicans too, as smeredith mentioned.

Yet I couldn't care less about this achievement. XD
I had my fun with playing through on hard with no powers and as clean-handed shadow. ^^

Just Chill is correct in that it doesn't affect your chaos at all to rob black markets so long as you don't kill. It only affects whether the singing troupe or howlers show up (if more than 2 are robbed) and achievements related to this.

From personal experience with robbing the black markets, the dialogue changes slightly, with the future mission black markets referencing the heists. The mission where Luca Abele is finally your target changes with a group of howlers hanging out at the black market to attack you as revenge for robbing their markets, or a group of musicians.

The Black Market on Ashworth's mission from personal experience will not give you the discount for helping him if any other black market has been robbed in that same playthrough.

Edit: Forgot to put that chaos is not affected by the black markets, only if the shopkeepers die or not during your robbery.
