I don't know if that is fixable but I think it's not.
There were issues back in 2013 concerning the Mysterious Gems in Van Helsing 1, but there have not been any reported problems with the gems dropping in Final Cut. I've been able to complete the tasks associated with these items 15 specific times, so cannot confirm the possibility of a bug. Your best bet is to Verify the Local files through Steam, then try getting the gems on a second character. If it fails to drop a second time, then it's much more likely that there is an issue.
EDIT: You should also be aware that if you're using a Modded game, NeocoreGames can't help with tech support. The mods affect many item files and drop values, which could possibly have an effect on these items which the developer is not aware of, or which the mod author did not intend.
I was still in chapter 2 when I went to collect the treasure after purchasing the treasure map so no, I haven't progressed beyond the point of no return (and that 3rd gem is supposed to be at that same place as the treasure). But I got tired of having to try to get that gem and just abandoned the quest.
As for checkpoints: not all of them are end-of-Chapter based, I just used that as an example of where a checkpoint might be based. There are often at least two or three points within each Chapter that are also considered checkpoints. In this case, leaving Dreadworks for the second time after finding Borislav the Engineer is probably where you lost access to the gem located on the vrikolak corpse. In the case of the Treasure Map, you probably got that gem, but missed one of the others. Either that, or you have all three sitting in your inventory and simply hadn't realized it because the hidden treasure one never appears on the map...
