Basically, there's 2 weapon choices per skill tree.
You must assign main weapon and its variant.
Weapon 1 is the centred icon at the very top. Invest more points and assign weapon 1's variants from the left column (3 side icons).
Weapon 2 starts from the top right column, where you can see 4 side icons.
For a better illustration have a look here (online interactive skill points allocation):
https://bl3skills.com/gunner
You must unlock passive skills on the same level (line) for the weapons' variants to be able to use them.
------------------
A bit different story for the class mods.
Unlike BL2, if you equip an orange class mod (Shields of Retribution skill tree), but you didn't put any skill points into that tree - your passive skills from that class mod still work regardless.
Please do experiment with your mech/weapons, see what augments work best for your and have fun.
