This. It took me a couple of times downloading to realise that I had to save the aircraft once I'd downloaded it into the game.
Ahh, yes that is the case. It can be confusing.
We did it this way b/c people tend to download a LOT of airplanes, and we figured it would be better having to "opt-in" to permanently save them or else people would likely have to be deleting a bunch of aircraft that just wanted to try out once.
I can certainly see this being confusing though.
For the new colors, the paint tool (paintbrush icon) should be what you're looking for.
As for "adding new parts from the downloads". I think perhaps what you are looking for is the Subassembly. First, grab the part(s) (like a modded engine) from a downloaded plane to detach them. Once they are detached (and still selected), click on the curved arrow icon (the same place that has the rotate/mirror buttons). Click on the icon that looks like a set of blocks, with an angled block on top.
This will bring up the "Save Subassembly" dialog for you to name the subassembly. Once this is done, you can drag this part out as an entire unit using the Subassembly section (at the bottom of the parts menu, under weapons).

If you click on the paintbrush, your current color palette will be shown. Then, click on a specific color and some color adjustment options (color/hue/sheen) will be shown below.
Just in case you didn't realize the save files are tiny (usually < 100kb), a plane save file is roughly 10% of a single high res jpg pic file so delete one pic to get space for 10 more planes :)
Yes, its a rough number as pic filesize and planes can vary, just to give you an idea.
If you haven't, check it out, I used to do this in certain circumstances where an app could not be configured with a different path but you really wanted files in a different location for whatever reason.
Search for "Symbolic Links" or "symlinks".
Plenty of info on it for several OS's and its not hard to do.

Please note that downloading a plane is a multi step process.
Click on download on the website, you will download a ~1kb link file.
Go to your downloads folder for your web browser and double click that file, it will open SimplePlanes and now start downloading the actual plane data within the game.
Once it is complete you will have the new plane in the game editor (but not saved), I recommend the first step is to save it just like you would your own build.
Now you are done, have fun flying.
