Other than that, you could try to delete/backup your GameUserSettings.ini and Input.ini files from *userfolder*/AppData/Local/RSG/Saved/Config/WindowsNoEditor/ which will restore the input bindings to the default state, and see if that helps.

I tried deleting the two files you mentioned to reset them - rebooted the pc - but I am afraid the situation is the same.
I do not have any other input devices attached - other than the rift controllers, but these boot up automatically with the HMD. As mentioned in my op - I even tried running with the mouse and keyboard unplugged.
On thing did occure to me - when I first booted the game up I plugged in my Thrustmaster T-Flight Hotas 4 to see if that would work. I bought this for the PS4, but it is supposed to work with PC also - I instlalled the PC drives, but could not get the thing to work with any pc game. /after finding the Hotas did not respond, I unplugged the stick and rebooted, even reinstalled Everspace again afterwards. So - I do not see how this could effect - however, I do still have the Hotas 4 drivers installed. I am asumming that if there were an issue, this would have been resolved by resetting the binding as per your advice.
I cannot think what could be wrong, I am assuming that this is not common.
BTW system is i7, GTX1060, Windows 10, Oculus Rift.
Hope we can work out a solution - if it is affecting me, I am sure it must be affecting others too?

You could also bind a hotkey for "switch yaw and roll" in the keybindings menu and see if toggling that helps. Also make sure to uncheck "use touchpad to move reticule" in the controller settings. If both doesn't help, could you make sure that the gamepad currently works in other games and is calibrated properly?
Alas, none of the options you gave worked (in fact, I think these are the default options anyway?)
It is an Xbox 360 controller. It works perfectly in every other game - indeed it works perfectly in Everspace when in 2D. I have tried the wireless 360 controller, a cheapo wired Xbox controller I have kicking around, stream controller and M/K - all work in 2D for me, but in VR it is the same issue (right and down does not work - left or up puts the whole screen into a spin).
I also tried uninstalling the thurstmaster Hotas drivers, just to see if that was the problem - still no luck. I think I have tried everything now - at a loss as to why this is just effecting me.
If it's not too complicated with your setup, also try disconnecting the mouse while ingame, and make sure that any wireless VR controllers are switched off. I'm pretty sure that this has something to do with interfering input devices, hope we find a solution there.
I did a bit of thinking and research. I went into device manager and then clicked 'view/show hidden devices' and scrolled down to Human interface devides and there was a list of around 50 or more devices there! I uninstalled all of the game devices, including the Xbox controller. Rebooted, but alas - the same problem. (I am not tech savvy enough to uninstall the other greyed out devices - i.e. HID complient vendor defined device - as I dont really know what I am uninstalling here).
So, although I have not fixed it with this game, it does seem that there is something odd going on with my system (rather than the game itself) - which would explain why no one else is reporting this. I have no idea what is going on, or how I ended up with this long list of device drivers (the PC is barely a month old). But, I think there is little you can do your end, and it is something I need to sort out with my system.

It was a great decision from Valve to only give those controller options in Big Picture mode.

For real though, the defaults for controllers when the big controller customization update for Steam arrived were less than optimal. It messed with every game I tried, nothing worked like they used to. I was aware that I needed to change those settings, but wanted to see if there were any games that worked. (Xbox 360/One controllers)
Unchecking this box fixed *all* of the problems (hoo-bloody-rah!) - including the twitchy controls I went on about in the the post I just deleted. Everything works just fine now.
So - if anyone else is having the same issues, this may be your problem too.
I never use big picture (Steams rather clumby attempt at turning your PC into a console) - who does? So it is an easy thing to mess up a setting in there and then totally forget that you ever went in there in the first place.
BTW, game looks great - and thanks for all the help.
I've found the 'Big Picture' mode and the current default is set to the Steam Controller. There is another option for choosing an Xbox Controller (which I assume that is all I need to do is to click on that one).
My apologies if I am being dense on this.
As Everspace is currently on sale, I am trthinking about buying this game again, but if the joysticks are still 'super-sensitive', I would likely be asking for another refund.
Thank you very much for the rapid response. I decided to give Everspace another shot. Unfortunatly, the experience is nearly the same as I had the last time. Here is what I have tried so far:
I went to View/Settings/Controller/Controller Connfiguration/General Configuration Seetings screen, I unchecked the top box (something about Steam), and checked the Xbox Controller. Going into the game, I tried configuring the Xbox Controller for my left-handed preferences (Left joytick - pitch and yaw; Right Stick - Hover and Strafe, Shoulder Buttons for Roll). I'm able to configure most things, with the exception of binding/mapping yaw to left joystick left and right, respectively. The Right Joystick seems to be stuck on pitch and yaw which requires some sort of recentering the reticle to make it stop spinning in the respective direction, regarding of how much I try to change it. (the first time I bought the game, I could get everything mapped out correctly, it was just I could not dial down the sensitivity enough. Apparently, I'm getting dumber with age).
When going under 'Big Picture Configuration', I seem to be unable to foolow your instructions specifically (e.g., what box to unclick) I can browse configurations/show other configuration types; and from there there is some option to choose a Steam/Xbox Controller setting. If I try it I have no clear way of knowing if it ndid anything.
Unfortunately, Steam kept track of how much I spent on Everspace from the last time I bought it, so I am already over the 2 hour limit, and hence a refund is no longer an option. So I'm dedicated now to trying to make Everspace work with the Xbox One Controller.
If you have any additional insight or recommendations on my predictament, I would be thankful for any response.
You can see from my original post what the issues I had. After struggling with all sorts of configurations - I hit upon the solution. In steam 'big picture' - and then in options/controller configuation - I had Xbox controler ticked. I had assumed (and who wouldn't?) that this just decalred - 'yes, I want to use an xbox controller' - what it actually meant was 'Yes I want to use an Xbox controller as a Steam controller!' - so basically ticking this option turns you Xbox controller into a steam controller (something no rational human being would want). This totally messed up the game, until I figured it out.
So, check in the steam 'big picture' options/controler and make sure the Xbox controler is *not* ticked.
Works sweet for me now and the sensitivity seems spot on. (BWT, I am a lefty too - although I guess I am just used to playing games righthanded, as I did not feel the need to change anything). I hope you get it up and running, as it is one hell of a blast in VR.
I went ahead and uninstalled the game. Then after re-installing it, I was able to configure the controls much easier than the last attempt. I made sure to reset all controls inputs.
I've now got the controls almost where I want them, although I think the Xbox Controller senitivity could be turned down another couple notches (although that could be a personal preference, I've played an extensive amount of Eve Valkyrie before playing Everspace, and hence have accustomed myself to Eve's controls and default sensitivity levels).
I'm starting to enjoy myself more with the game, but also need to be slightly more conservative in my joystick movements (compared to other space games).
