Edit: Might be the quest for killing the heretic fleets.
I'll add some more details on the Bastion for Cat's benefit, but for the rest of you the easy fix for the hangar issue is to put the Bastion in an existing fleet that is orbiting the system (can be a single hero also).
Cat, the Bastion has other weird bugs as well. This comes from a Dark Matter mission where you have to kill 3 rebel Academy ships and then they give you the Bastion carrier. Because it is categorized as an Academy ship, it has the aforementioned logic issues when trying to treat it as an individual ship. Because it is an Academy ship, the fleet it is on can't be used for invasions...but there's a stupid workaround for this. Pull any other ship out of that fleet, have it launch the invasion which will use all manpower in orbit, and then after your first attack you can move that ship back to the fleet and the invasion continues as normal. This is tolerable once you know the workarounds but definitely not intended, I imagine.

I got three ships to kill. Somewhat 11K attack, all roaming through my core solar systems. Every ship was calles 'The Betrayer'. The reward for doing so was 'The Bastion'.
Those are the same ships because your opponents get some of the same quests as you. If you destroy those ships yourself, that causes the quest to fail for them, so blow 'em up.
I was very happy about that behaviour. I've they weren't just cruising those three ships could have burned down my whole empire.
Btw: I only saw those three ships, there are no other blinking circles in the galaxy. That said, I 'only' have 65% of it explored...
