If you don't have the awakening DLC then the Academy is simply a special system.
The notification you get is that someone discovered it, because there is a quest about discovering it. It is just a lore thing, unless you have the Awakening DLC that spawns a fleet, and they start conquering systems.
What you are disabling in options is the Academy string of quests, which are just that, quests and rewards.
Oh, my fault. This kind of "problem" posted here seems to be none.
Also, the Academy is where your heroes come from. So, in theory, removing it entirely would remove heroes, which would remove governors, senators and fleet commanders(if you choose to assign a hero to a fleet)
even sophons consider them fish in a barrel at this point.
the only time i got the academy fleet to be on god mod was literally when i used a mod to cheat and have fun in a BS game with everything unlocked from turn 1 and attacked them straight in turn 10... their fleet is invincible until turn 40 i noticed.
