Endless Space 1 is basically no longer canon. Legend and Dungeon still are.
The Vaulters are also an offspring of the Mezari, they originated from a colony ship sent to "colonize" Auriga and crashed when the Endless' planetary defense system, still functional, shot it down. They then lived underground for generations and forgot where they came from, to later discover the truth during their questline in Endless Legend.
It is currently unkown if the Mezari still exist in some form at the time of ES2 as an independent entity.
The timeline was DotE->EL->ES but it seems that ES2 will take ES' place into the timeline, since there are some inconsistencies that would invalidate the latter. For instance, as said above, Horatio used to live in the United Empire in ES, now in ES2 he came from the Mezari.
Well, in the second or third tier of the United Empire crisis you can choose to go Sharylen (military and however you spell the name), United Empire (economy and build up dust), or Mezari (science). So to me it implies that the United Empire is a successor to both the Mezari and the Shar-whatevers from ES I.

So it's a reboot? Thanks for answering, I really enjoy all the Endless games. Where does all this lore come from. Dungeon and Endless Legend are both fairly sparse as far as outside context goes.
The games actually have quite a bit of backstory in hero bios, missions etc., but a less-attentive player might miss a whole bunch of it. Let's just say that it permeates throughout the games and is at times more suggested than explained (just how we like it!).
For the inquisitive mind, the wikis are an excellent resource, and also there's this thread on our forums which does a great deal to try and gather all strands of story in Endless Legend, along with a few cheeky appearances from our Narrative Director, Slowhands:

Nice read, but it still can't explain, just speculate, why there are native humans on Auriga at the time of DotE since Mizi Kurtiz is a human and the merchant character look just like dervishes from the Roving Clan, or if the Broken Lords were once upon a time humans or if they are virtuals remnants who forgot who they were just like the Ended, since their opening video suggests the former but their storyline suggests the latter (after searching Endless' ruins: "The whispers of the sceptre have revealed something of our past. Some of these ruins, it seems are ours; still guarded by mechanisms that we once set in place yet no longer understand or control.").
I hope the new title will shed some light on those matters and I hope the series won't take a stereotypical Space Jesus approach.
BTW, I really like that in ES2 Horatio aren't coming from UE, in my opinion in ES there were too many major factions coming from the UE and hence were in a way subordinated lore wise. If all human or human-like races now come from a common ancestor they can pretty much stand in the same spot instead of originating from one another, it was a cool change.
