You won't find anything that expressly allows for the use of macros via 3rd party apps. They won't mind if you load macros into your mouse/kbd. It's pretty much the same as the in-game macro system except your 3rd party macro can be longer while the in-game macros are immune to lag. They just don't want you to use a hacked client or similar stuff (the TOS does mention that).
Besides, the 3rd party macro is mainly useful for crafting very easy HQ stuff. You can use Quick Synth for normal quality and you'd probably go manual for harder HQ items. Or do what most crafters do, and use the in-game macros, but splitting them to suit the random events you get during crafting.
