Wouldn't stop, just add another layer of things they have to do.
They will now have to log in to their own Steam before launching FFXIV first.
your fault for not reading the MULTIPLE warnings
Here's the form to unlink Steam accounts. Make sure you're selecting your region in the upper right hand corner. The link you want is 'via this form', that's the form to fill out. Says something about making a mistake linking your steam account.

well you are wrong
the new security system which SE putted onto steam protects a square enix steam account way more then before.
for example.
before this security update was it possible for a hacker to hijack your account and then downloading a 3rd party launcher and logging easily without problem into your FF14 account and was able to complete the process (aka causing it that you probably wont get the account back)
with the new security system is this not longer possible. someone who hijacked your SE steam account might be able to login into the mogstation and can change things BUT the hacker can not login into your FF14 account because he needs now full access to your steam account aswell. therefore can the hijacker which hacked your account cause no damage to your FF14 account. the account would be useless for him/her without the steam account to which it is linked.
SE is actually picky with it to unlink accounts aswell unless you can clearly proof that it is YOUR account.
